Sorry I meant Charles' method which you linked to his post yourself.
How do you handle this, Farshid? I have tried twice, but the alignment mars the boards.

I never tried to do double sided PCB's because of this.But Kai's suggestion is a good one.After aligning the two Sides by Kai's method you could stick Toner Transfer page by a stick to prevent any further movements.
Prototyping double sided PCBs is hard. It would be much easier for you to just drill for the clearance.Anyway you have to drill for the throught hole devices , so what is hard in drilling some more ?
