You normally use FLIP to program the AT89C5131. The only hardware required is to have a PSEN and RST push-buttons to force the USB bootloader. I do not know what you mean by a home made PC programmer.

I have an early 5131 which only has USB bootloader. As far as I know, you cannot use RS232 to do the bootload. But it may be that later chips have a dual boot mechanism.

The first stage is to make sure you have the correct USB driver installed with FLIP. My version number is a lot more recent than yours.

Look at reference designs especially the voltage levels and D+ D- pullups / pulldowns around the USB socket. And use the proper crystals.
