Atmel's ISP-programmer is also used to programm their CPLDs. For these CPLDs "AF" and "INI" signals are needed. The AT89S52 does not need them. But if I remember correctly some other Atmel's derivatives do.

Which one do you mean? LS244 for VHC244 or LS244 for HCT244?
In first case: LS244 contains pnp-transistors at input. Not clear whether they begin to zener at 5V reverse voltage. In second case: Supply current consumption of HCT244 is lower.
