Dear Joseph,
that post just shows why the pin can differ from Latch. For example if yopu output a '1' it just turns off output transistor notheing else. if you connected pull ups externally these pullups will try to pull the pin up to Vcc. but at the same time if anything else is connected to the pins and sinking much more current than your pull ups can source you may read a '0' even if you have wrtitten a '1' to the corresponding latch.
